An example of that is the Gesha or Geisha variety supplies. When available, its in small lots, and very expensive. These coffees are popular due to their scarcity and unrivaled quality.
2. Consistency of roasting. As the roasting community continues to develop and create better software, roasters, processes and methodologies. There is still possibility you can experience some inconsistencies in roasting. Which will affect the flavors and coffee profile.
3. Coffee costing more then grocery store or big box store coffee. Small and medium sized roasting companies try to minimize costs. The leading factor to increased prices. Small and medium roasters do not own the farming capability. As many of the lager coffee roasting companies do. And or they buy in such quantity. They can negotiate a lower price. Which usually translates into a lower cost to the consumer. But, you're giving up a lot of the coffee experience. The cigar is a perfect example.
